The church was commissioned by the Countess Giovanna Ximenes de Cabrera, who financed its construction to host the wedding of her daughter Anna to Fadrique Enríquez, a cousin of King Ferdinand of Spain, in January 1481.

The complex endured the ravages of time and nature, suffering significant damage during the earthquakes of 1613 and 1693. Despite these challenges, it remained a hub of cultural and intellectual activity until the late 17th century, hosting studies in philosophy, theology, and sacred writing. Notable figures of spirituality, such as Placido Carrafa, graced its halls.

Following the unification of Italy, the church's properties were seized in 1866, and the complex was repurposed as a prison until the early 1990s. Restoration efforts began soon after, culminating in the reopening of the church to the public in April 2011, after 146 years of inaccessibility. Since August 2016, both the church and its cloister have been fully accessible to visitors.
